Travis Glenn and Mandy Schable have published a great guide to microsatellite development in:
Glenn, T. C. and N. A. Schable. 2005. Isolating microsatellite DNA loci. Methods in Enzymology 395:202-222.
The guide that we use in our lab is roughly equivalent to the above, and we have been getting returns from each stage of the process > 50% (e.g. if 40 positive clones are sequenced, we are getting > 20 w/ microsat repeats in them).
